In this document, we, Karolinska Institutet, Department of Oncology-Pathology, Science for Life
Laboratory, invite vendors to submit offers for one Liquid Chromatography System (using disposable
trap columns) that is to be used online with Mass Spectrometry analysis in Shotgun Proteomics
applications.
To effectively conduct proteomics analysis on large clinical cancer cohorts (over 1,000 samples) high throughput capability is essential but not sufficient. Consistent LC separation across all samples
is crucial to minimize batch effects and ensure relevant quantitative protein signals are detectable
during statistical analysis. A robust way for achieving high reproducibility is loading each sample into
its own C18 cartridge, which acts as a disposable trap column. This approach prevents the batch
effects seen in setups that reuse a single trap column for hundreds of samples, where performance
degrades over time. Moreover, because the trap is disposable, only partial elution of the interesting
analytes (i.e. the peptides) to the analytical column and MS system is required. Thus, the larger
molecules (proteins, polymers, detergents) remain in the trap and are disposed of with it, sparing the
LCMS system from the wear and tear caused by exposure to these large compounds. An LC using
disposable trap columns can maximize throughput, reproducibility and robustness.
